I want to get Flash installed on my Prime after the JB update. I had originally side loaded it but decided to do a factory reset and can't for the life of me find the instructions to do it again.

Does anyone have the details on how to do it?

Just grab the apk (either google it, which is possibly unsafe, or I think Asus linked to it on their Facebook page when they announced the update) , choose allow unknown sources in settings-security (that's what it is on my evo at least) and than either open downloads and click the apk, or use a file manager and navigate to the /downloads folder

I did that but it still didn't work. I think I'm missing one step somewhere.

Did it say that it installed? If you are looking for it to show up in your Installed Apps on Google Play it won't show up, but it should show up in the settings>apps>downloaded area.

Make sure that Unknown Sources is checked (settings>security>Unknown sources) - Use the file manager to navigate to the folder where you downloaded the apk (usually download) and click on the apk. You can find the apk at http://forums.androidcentral.com/android-4-1-jelly-bean/189968-can-you-sideload-flash-onto-jb.html. It's in the second post of the thread.

I figured it out. I thought that this would allow it to play in Chrome as well but apparently there is no way to make it work in chrome. Is this correct? Its annoying when using desktop mode in Facebook where you can't play YouTube on your wall.

You are correct. Chrome does not support Flash. Other browsers do, such as Dolphin.
