Possibly a newbie question as I've been off Android for the last 3 years...

In the Play store, some of the pre-installed Google show Update option, but they do not show up in the list of apps with updates when I go to My Apps & Games.

Should I be updating these?

Also, Google Assistant is not showing as installed in the Play store, but it obviously is because I'm using it. Does the Pixel have a different version?

Yes, definitely update them. I think Assistant is updated via the Google app , someone will correct me here if I got this wrong.

Most folks have auto-update apps turned on in the Play Store settings, which is generally a good thing. (I don't, but I'm the exception who just likes to see what's new in each app update.)

Thanks. That's the weird thing on these is I do have auto-update turned on, but these don't show up on the list to update so they never update. I can only see they the update button if I search for the app in the store.

Google Assistant is a combination of Google Play Services and the Google App. But truthfully, most of the updates for Assistant functionality are server side that the user never sees.

As for your Google apps not updating, manually update them once and that should fix it going forward.
