How come when I set a website to my home screen it attaches the site name to a red flag looking icon instead of the site logo?!? Thanks

Its always been that way, unless you use an aftermarket launcher or are rooted. At least that was the case with my OG EVO too.

On some of mine it puts the site icon in the red flag thing. This is the Favicon from the web site.

It seems to be inconsistent. I added a shortcut from the browser and no logo. I added the same shortcut by touching and holding on the homesceen and selecting it from bookmarks and got the logo. You can see it in this screenshot.

Either way it'd be nice to have an option to make a logo like when using go launcher.

You can also just use Desktop VisualizeR and create your own icons
