Here's a nice run-down detailing the steps you need to take to root your Mega:
How to Easily Root Galaxy Mega 6.3
This process requires you to connect your Mega to a Windows PC using a USB cable. You need to download a couple items, one being the Odin utility that runs on your PC and the other is the SuperSU app that gets added to your Mega. There are links for both in the article. There are one-click rooting apps, almost all with vague ties to Chinese developers, that are also available but this method is unique to Samsung devices and is a lot safer.
If you don't have access to a Windows PC, there's an Open Source equivalent to Odin called, 'Heimdall' which runs in Linux, Mac, and Windows.

As for being safe, that's a bit vague and open to interpretation. There are countless numbers of rooted devices out there in use so in that sense if you're referring to the rooting process as being 'safe', as long as you can follow directions and don't try to take short cuts or experiment with recommended, documented instructions. If by 'safe' as far as if you root your Mega, keep in mind once you root it at that point the responsibility to keep it upgraded is yours. Carrier supplied OTA updates can be problematic when applied to rooted devices. Note that all your apps still get updated through the Play Store like before, but keep in mind that some things, like Pokeman or banking apps, won't work on a rooted device. Also, exploits that were limited to just the user-restricted account have easier access to the Android operating system on a rooted device. So rooting isn't just a simple fix to overcome whatever situation that's annoying you, it's a process you should give some serious thought as to whether you need it or not.

Regarding legality, it's mostly OK for you to do so, emphasis on 'mostly' (especially since the warranty has expired -- once there's no financial obligation to the manufacturer and/or carrier on their part, your device is yours to use and abuse). More details here:
