Missing Apps in Market

Anyone else having a problem with missing apps in the Market? I've recently run Unrevoked's Uptodate and Unrevoked3 and now it seems I can't see/find/search a lot of different apps in the Market - anyone have any ideas?

You may need to flash a ROM before it will let you see protected apps in the market.

Some root methods you have to flash a ROM afterwards, some you don't. I'm not sure about Unrevoked because I don't follow their work.
