My EVO is rooted but I'm on the stock ROM. I want to lose root, so my question is if I do the latest update, will it remove root? Will it mess up my phone?

Yes if you want to lose root simply download and install the ota.
If you don't want to lose root? download a custom rom like cyanogenmod7 and then download tiamats
3.3.7 kernel. your battery life will improve bigtime. I can easily get 24 plus hours with the
stock battery.
Plus you will free up so much internal memory minus sprints bloatware.
I mean your already halfway there being rooted.
