I just got an HTC Thunderbolt and there is something that I haven't been able to figure out how to do. When you hit the button to go to a list of all your applications, there are those preloaded ones that Verizon/HTC put on there but they aren't actually installed. Is there a way to get rid of the icons?

Not to my knowledge...

If you root you can freeze or remove them.

I've read a little that the new version of Sense has an option to let you sort your app drawer, which I guess might allow you to sort out the VZW bloatware.
 
The only way you can remove (most of) them is by rooting. The good news is that you don't have to. Just make sure none of 'em (the ones that you don't use) are auto-syncing. Doesn't really hurt anything.

Once you customize your seven screens with the apps and widgets you want, you can pretty much ignore the app tray. It's just a catch all, and where all your apps are downloaded to and stored. I barely open it anymore.
