On my Nexus 6, why can't I get past the boot without factory reset?

Nexus 6 - Cannot get past boot without factory reset

Today I saw that my skin was no longer working, so I decided to update CyanogenMod 12 to the latest nightly.

Went through everything like normal, but when it got to optimizing all 127 apps and then move on to the boot animation (which it showed the one I changed it to) it would then go to the home (I could see my background) then immediately restart, and eventually go back to the optimizing apps.
This just keeps repeating until I power off the phone (I've let it go for an hour before).

If I boot into recovery then do a factory reset, then the phone loads up fine, but with the issue of all Google apps are no longer there (including the Store).

I'm so used to just running the update without a problem that I didn't make a backup of everything. The only that I do have backed up is Data.

After a factory reset, and then restoring Data, then I am back to the same problem.

Is there any way to keep all the essential Data info (apps, appdata, etc), but while still loading up the phone?
