Using the stock email app how can I check all messages to delete them. It seems that I have to check each one individually and this can get very tedious.
 
That is not a capability of the stock email. If you are interested in trying MailDroid it will allow you to do that and many other features.
 
On my IMAP account, sometimes I delete messages, and then they reappear later. Does MailDroid avoid that problem?

I only have pop accounts but the "reoccurrence" of and email I believe has something to do with Android in general. I had the reoccurrence happen to me with MailDroid only on my Gmail account and my wife had it happen to her only once on her non gmail account. I solved my wife's problem by deleting the email from the server.

With gmail, unless you actually set the trash folder under the inbox --> menu --> account preferences --> delete folder then all mail deleted will remain in the 'all mail' folder, this is a function of gmail. With other IMAP servers, you should also set the delete folder.
