The window animation and transition scale will affect how fast animations such as, opening app drawer, opening apps, home screen transitions and such. Changing them won't really change much as far as performance goes, but setting them to .5 seems to make everything feel much more quick and less of a sluggish feel.

And turning them off will be also better. Everything will open a little faster, and you will have less lagging.

Before any updates for the S4 were available someone figured out that you can disable those to help performance. There's very little actual data that shows how fast the phone performs and/or how choppy the animations are with and without those changed either before or after the update, so I'll leave you with my experience. Since the latest update I've had them on and my phone has been "smoother" than it was before the update with those animations off.
