Will this charger work for S3 battery?

The battery has 4 contacts.

Which contacts should get the pins?

I have the Samsung charger for a spare battery and it has 3 contacts which align with the 3 outside contacts of the battery (no pin for the battery contact closest to the center of the battery).

Yes, it will. The Anker reverses polarity to charge any way you put it on. There is a pos and neg symbol on the battery. Just make sure each contact point on the anker charger touches one of them. Plug in the charger and you should have a steady red light telling you it is charging. I charged all my S2 batteries with this. No problems, other than it being a tad difficult to get the pins to line up on the contact patches onthebattery.

id be careful of blowing the nfc chip in the battery

It is indeed a pain in the neck to get it to line up. I'm going to get a dedicated battery charger I can pop in without fussing.
