I recently had an issue in CyanogenMod 7 with my battery counter. I tried resetting in CW but it had no effect, much like you mentioned. I am in the process of testing, but someone suggest an app called "Battery Calibration". Search it in the market, and maybe it will work better than CW has.

In clock work when you click clear does it just flash quickly and not give you the option to say yes? If so soon as you hit the camera button hit the down volume key and it should work.
