Problems Rooting

I have unlocked the bootloader and attempted to root after the 4.0.4 update. I got the su.apk loaded but when I try to update it it fails on gaining root access. I tested root by running root explorer and rom manager both which failed to gain su access. So I left it alone for a while when I noticed a few weeks back that my SU app had updated on its own. Both the root explorer and rom manager now can acquire SU access. So today I downloaded titanium backup before I move to a JB rom and low and behold titanium backup cannot gain su access and neither can the SU app. I just tried rooting again and everything seems to work except just like before only root explorer and rom manager have su access. any thoughts?
