Back Up Assistant was enabled by the Verizon rep when I purchased my Bolt, would it be benificial prior to the update to do a hard reset of the phone and bypass this on initial reboot set-up?

Also, I know the Apps saved to the phones memory will get wiped, but the Apps saved to my SD card...will they be affectected by the upgrade?

if you get the gingerbread update via over the air (ota) update nothing gets wiped. if you flash it yourself to get it early from a test/leaked version when/if one comes out it will wipe your device.

as for back up assit. if you want to disable it...yes you have to do a factory reset as this is the only way to turn it off. ALL of your apps SD card and not are saved to your google master account. as soon as you re enter your gmail account info back into your device It should add back your apps.

good luck.
