    I have a rooted Samsung Galaxy S4 with a 32GB SanDisk Ultra micro SD card. I've had this card and phone for over a year now without any problems. I recently (last week) decided to encrypt my phone and card. This worked fine for several days, but three days ago after restarting my phone a notification saying "Preparing SD card" is always present and I have no access to the files from the phone. I used an adapter to get the files to my computer and reformatted the card several times with the same problem each time. Nothing seems to be working, any ideas on how to fix this? I would recover from a nandroid backup, but that's on the card that I cannot use. I'm almost to the point of just cutting my losses and flashing to stock.

    Format the card in a computer to FAT32. See if the phone reads it then. It's not the rooting (that just adds a file to Linux, and it has nothing to do with the ability to read the SD card), but it might be the encrypting.
