I am suing a Galaxy S6 device and i have muted several whatsapp groups but the application icon counter keeps counting the messages from those groups and it's extremely annoying - the notifications aren't showing for those groups correctly but the counter keeps counting - is there a way to stop whatsapp counting messages from muted groups?

Not unless you use a launcher that doesn't support unread message badges or leave the group. Muting a group only silences the notifications, but since you are IN the group, you still have unread messages. The counter badge reads that number and it doesn't necessarily correlate to the notifications you're getting (for instance on the FB app you should see unread counter when you get Likes, but you won't get a notification for that).
