Android is an operating system under open source, so what's the deal in paying for an application and/or paying micro-transactions?
It's fine to pay for the application already compiled, but the whole point in open source is to distribute the source for anybody to inspect and modify it in a collaborative way for their own purposes.
Is it me? Or is this breaking Android's meaning of being open source?

Android itself is open source, that doesn't mean the apps you get for it have to be. In fact, Android being open source is why some apps are able to function the way they do.
