AOKP Milestone 2 - Nexus 7

I am sorry if this is a silly question.
I moved my Nexus 7 to AOKP Milestone 1 (when introduced). I took a giant leap of faith to do this (because I am curious)
Now I have moved it to Milestone 2.
I think I have backed up everything I needed to (Nexus 7 Toolkit [latest] - all installed apps and CWM Android Backup)
I restored the 'apps'.

However, I have lost a lot of the 'Desktop'. My 'dashclock' widget is no longer on the lockscreen.
The settings I set meticulously for colour (color) on the Navigation Bar etc are all gone. My lockscreen has reverted to a button to swipe instead of a number screen to enter a 5 digit number.
Did I go wrong and why?

backing up your apps won't backup your system settings
your home screen/lock screen setup is all at the system level. so are you nav colors. you gotta reconfigure those after you install a new ROM if you wipe/factory reset

it's tempting to NOT wipe/factory reset for that reason but you should always do that if you are updating at the milestone level. There's usually enough that's changed in the ROM that not doing that might leave legacy stuff from the old ROM that'll screw things up.
