Backup questions

Now that I've got a GPe ROM on my Developer Edition, I feel more confident trying new things. The one thing I didn't do, was worry about backing up my apps/etc. I had all my photos and music on my pc, and my SMS messages were backed up and copied to the pc as well. With 4.3 and higher on the way, I want to be able to put my phone back to my "usable" condition after I upgrade the OS. So this leads to my questions about backups.

1. Since I am rooted, I have installed Titanium Backup Pro. I'm assuming this is the best at being able to restore my apps and configuration after a ROM change/update. What I'm not sure of, is what to select. I see that there is "user apps" backup or "system data" backup or "user + system". Is including the "system" going to mess up a new ROM install? I use Nova Launcher and don't know if an "user apps" backup will restore my layout. Also, I use and EyeFi card and all the photos get stored in the EyeFi folder. Will that get stored in the "user apps" backup?

2. As far as nandroid backup is concerned, should I do that before any ROM install? It doesn't backup apps though. Right?

It backs up everything except pictures and videos. You should be fine with launcher set-up backing up along with all of the apps.

I use Titanium Backup as well. Keep in mind that a lot of the 'system data' that you backup might not work on other ROMs, like data from a GE on a Sense ROM or from a Sense ROM with an older/newer version and they eventually cause boot loops (have had that happen to me A LOT), which is why you should always avoid "selecting all" and just picking the ones you need like home screen settings, wifi networks, passwords, accounts, call logs, sms messages and such. For some reason restoring call logs and SMS messages always gave me probelms with Titanium Backup which I overcame by using "Call Logs Backup & Restore" and "SMS Backup & Restore" which are free from the Playstore.

Yeah, that's what I was worried about. So then, it sounds like I should just do an app backup with Titanium. I can then use Nova's backup as well as the SMS backup/restore I used.
 
As long as the base from one Rom to the next is the same you should be ok backing up system, but in my case I've only used sense base roms. But tarek is completely right about running into issues changing from say GE or maybe cyanogen.

If you want to back EVERYTHING ,you should install one of the reoveries. CWM or TWRP , I like TWRP for the menus and works. It will back up the system and store it on the sd card then you can transfer to the dekstop for safe keeping and use later. TWRP back up will back up everything includeing the apps , they will go thru a update if you so choose to restore to a certain rom in the future like a month from the back up ,etc.

What I was interested in was restoring the apps and "layout" I had if I changed ROMs or even went to GPe (excluding media like music, pictures, photos and videos). Titanium did work for me, mostly. A few of the apps behaved as if they were new, but nothing was lost. Even my Nova launcher layout was preserved by Titanium. I even did a full conversion to GPe w/root and was able to use Titanium to restore to my everyday state.

Exactly what TWRP does, it backs up EVERYTHING and makes a "copy" placed in "backups"in the TWRP folder on the sd card which can be copied to the pc when you hook the phone to the PC using the USB cable. I do it all the time and have about every Custom rom with a backup on my pc. If , I choose to go back to a certain rom , I just copy off my PC to the phone , wipe and restore in TWRP even at a year later it works as it was when I went to another rom. Only thing is at first the apps that were in use on the rom will update which can take ??? time depending on how many and what apps were there.
