I don't have an S3, but guessing that MD4 is the official ROM? If so, then you will need to factory reset. Dirty flash is generally OK for minor/incremental updates without major changes to /system of the ROMs.

You can use Helium to backup your apps/games and their data and then restore it once your running CM

Dirty flashing an AOSP based ROM over a Touchwiz ROM would probably be a very bad idea.
