The messaging app pulls in the txt/mms, so you can only disable notifications within original app. Thank about making an apple pie, then changing the top to look like a cake. It is still apple pie underneath. That is what all apps like Handcent do, unless you use their built in SMS/MMS services but then again you still can't disable the messaging app, it is the service that runs receiving and sending.
