Duplicate entries in Phone but not Contacts

I'm having a terrible time sorting this out. If I select the default Phone app, I have multiple entries for many of my contacts (mostly older ones), some 3 or 4 entries. They are all identical entries. If I select the default Contacts app, none of the duplicates are there.

If I delete one from the Phone app, it says this will delete from all Google Contacts across all devices. I hit okay and now that entry is gone, but the duplicates remain. If I select one of the duplicates, it says Contact doesn't exist.

I have no idea why I see duplicates in selecting Phone app, but not in Contacts app.

Suggestions?

Select one of those contacts in the Contacts app and tap the Menu button. Is there an option to Unjoin or Unmerge? If so, then the Contacts app has probably merged duplicate contacts, either from the same account or across different accounts. Do you have Contacts from any other account besides Google syncing to the phone?

I have the same issue, it seems the phone app 's contacts is a different app than the contacts app. If you figured it out let us know how to fix it as well.
It's make sense that phone app uses the same exact setting as contact app, but it doesn't

I had the same issue, and just uninstall Skype, as all my duplicates in Phone app are made by Skype call to phone.
