Flashing a new Kernel

I may be doing something wrong, but everytime I flash a new Kernel I have to completely setup my phone like its brand new. Is this common or am I missing something.

Are you selecting to wipe data/cache? If so, that will wipe everything, which isn't necessary for just a kernal change
