Good Morning, how do I create separate messages folders for SMS and email?

They are separate. You get your SMS in your SMS app and your email in your email app. You can back SMS up to a separate folder, if that's what you want, but why would you be concerned where the app itself keeps its own data? Each one keeps it where it was designed to keep it. To change that, if there's no option in the app, you'd have to rewrite the app.
