Google reminders marked as done but they keep popping up in the notification shade as if not done

Yeah it is bugged right now. I have submitted feedback.

Since the "DONE" button on the notifications isn't working I simply open the Google Feed, click the menu at the top right, go to reminders, and then go to the "On Going" section and swipe the notification to the right and that sets them as done.

Had this same issue. Everytime I added a new notification, when it would pop up I'd see all of my old notifications with it, even ones marked as done. I found this post first, then found the one below.

Step 1 in the second list worked for me. I use Google Launcher and it completely wiped my launcher settings. I'd suggest you do the first part (clear Cache) of Step 1 first. If that doesn't fix it, then move on to the second part of Step 1 (Manage Storage). When you clear data under Manage Storage it will wipe ALL of your Google Launcher settings, and you'll have to setup your home screen again. I did both at the same time so I'm not 100% sure which or if both solved my problem. Almost immediately after doing this I got a reminder notification and all of the extra crap was gone.
