How do I make Contacts list from Messages the same as the list in Contacts on the front page?

Galaxy S5 SM-G900I, Kit Kat 4.4.2 Kernel version 3.4.0-3215511.

The phone was purchased unlocked and outright from Telstra (Australia).
Contacts from the sim were copied over to the device.
It is set to run "only from the device".
There would not be more than about 6 apps I have downloaded for use on the phone.
Not long after purchase I turned off everything I didn't want by researching what could and couldn't be turned off on the Internet.
I turn it off every week for a few minutes and then reboot.
AVG antivirus was the first "outside app" I loaded after setting the phone up and it reports no virus problems.

It is set to only update in "wireless", (apart from AVG) and I never use wireless to help make sure it doesn't update.

Please don't suggest I update, I don't know anyone with one of these or the S4, that updating didn't create more problems.

The Issue

The Contacts list accessed from the front page icon is correct and the way is should be.
The Contacts list accessed from the Messages app shows multiple icons for the same contact and continues to show old numbers that have been edited within the Contact or deleted.

This makes a contact that has had three changes of number and been edited in Contacts (and appears correctly there) show up three times in the Messenger Contacts list.

Sending messages, especially multi contact messages is a pain because the contacts that may be wrong need to be checked before sending or they go to the wrong number.
There is no way of seeing which number is "under" the contact within the Messages Contact list. You need to choose, then go "Done" and check within the message.
Unlike email I don't get a "bounced" notice if the number is wrong.

The list is slowly growing by duplication.

I have cleared the "Cached Data" in Storage.

I thought about deleting all the messages but there are some I may need to keep and going back through everything to see what I need to keep would be very time consuming. I also noticed that there are multiples of numbers I have rung but never sent a message to.

I have spent some time looking through the phone, the manual and online and haven't yet found a solution.

I could choose to delete the contacts list and start again, which would be really time consuming, but I don't know if that will fix the problem.
