If I update my rooted phone to 4.4...

And loose my root, will the .Zip files that I flashed through custom recovery be lost?
Or will I have to flash them again after the update?

*I'm on stock root 4.3

are u asking if will you loose root(.zip file flashed) when you get 4.4 update??

most probably yes. but you can download the latest zip file at that time and flash it again using custom recovery to root.
