Moto X nicities like the wavy hand, wake up, etc...

When I bought my Note 3, I really was drawn to the Smart Stay, Smart.........then I found out that these features only work in Samsung adopted apps. So, they did not work in Google Chrome and other applications.

Do these nice features of the Motorola exist only in certain applications like the Samsung? My speculation is that the Motorola is different from the Samsung but, I just want to make sure.

Yes, different manufacturers develop their own features to try to add value to their devices and differentiate themselves from other manufacturers. Samsung's Smart Stay is their own software, and is not compatible with other manufacturers' devices. Motorola has Active Notifications, which is not available on Samsung devices. This is not to say that you can't try to duplicate those features by installing a 3rd party app. There are plenty of clever developers out there who may have a similar solution--for example, here's Smart Stay +.

The Verizon Droids also got the X's enhancements that they could - although the always-listening Touchless Control wasn't possible until the soon to debut Droid Turbo.
