I was just wondering, now that I have flashed and backed up Harmonia and Backside (along with gapps and the theme) can I erase those zip files?

Yes. If you want. You'll only need them if you want to flash a fresh install of the ROM.

If you're looking to save space, just put them on your computer and keep them there.
