Newbie-What to do first on Nook.

Hi All~
I just need to be led in the right direction and I think I can go from there.
I have (had) a NC, running CWM from an SD card. I used autonooters.
Now that Barnes & Noble has changed OS from 1.3 to 1.4.1, I know I have more work to do.
What do I have to do (if anything) to the Nook before trying to get the card configured correctly?
I have the card out now and the Nook is acting like it did before root. When I put the card in, I have to reboot to get some of my apps back. I am confused, because before the change, it worked fine with or without the card.
I am so new at this, I'm not familiar with some of the terminology. Do I have to erase my SD card before starting anew?
I apologize if this has been asked before and thanks so much for any help!

Did you mean to say your are running CM7 from a card? If so, you do not need to do anything. 1.4.1 does not block booting from the card on the Nook Color....

Thanks so much for responding.
I made a bootable SD card using clockwork mod, following instructions for Nook running 1.3. I then was instructed to use 2 manual nooters. That worked and installed Android Market.
Now that B & N updated to 1.4.1, I only get 1/2 of my apps that installed from above process and retained any apps I added from market. I lost nook tools, which was very helpful- in addition to Google maps, places and latitude (which I don't really care about). I have ADB still, which I struggled to configure.
I have read that version 1.4.1 prevents sideloading of apps, and indeed- I no longer can access Android Market.
The strange thing I noticed before the update, was that the tablet acted the same, whether or not the SD card was inserted. Did I do something wrong in the beginning to the internal Nook card?

I did come across the link you posted above, but did not look at it in detail. I will study it.
I was wondering if I could just get back to 1.3?
I did find some links to: update-nc-stock-1.3.zip, but none of the links work or are corrupted.
 
Yes you can, but what would be the point? You will still have to block OTA updates after you restore to 1.3 and then root that.

Ok, I have resigned myself (with your knowledgeable advice) to root the Nook with the 1.4.1 firmware.
I already have CWM 3.2.0.1 on my card from rooting of 1.3. Do the autonooters stay the same for rooting 1.4.1? What image/files should I have on my card before inserting in my Nook?
I carefully read the xda link you provided above. I am unsure of formatting & partioning. Does the 1.3 update zip go on the SD card with the CMW and autonooters?
I know what I want to say, but again, I am unfamiliar with some terms. I guess I need Rooting for Dummies!
It seems that the rooting for 1.4.1 is not as easy as it was to root 1.3.

Sorry, I have no experience rooting the stock ROM. I'll let someone else help with that issue.
