Notification sounds.

Before the update, I had a personalized sound recording as my Gmail notification tone. I had a ringtone that I downloaded from Mabilo as my Chomp notification tone. When I try to set these they do not show up as an option.

I'm rooted and used the RUU and all my notifications are still there so that's strange your went missing. Have you used astro or another file manager to see if they are still in the files you created? You might want to try adding them back.

The files are still in my music folder but do not show up when selecting ringtones or notification tones. The only ones that show up are the factory installed sounds. I'm not sure what Astro is so I'll look into it.

Shannon here is the path you need to put them in /sdcard/media/audio/notifications.

Astro is a free app from the market that will let you access these files without an computer. You are able to cut, paste, delete, and move files around.
