Overlay Permissions with Marshmallow update

With the Marshmallow update to a Sprint M9 I keep getting a popup regarding the overlay permissions. It is not only for one app but has been for several including mail, Wink, Linksys router management and others. I've made changes to what permissions come up when I click on the popup but then another app will give me a message later. Hoping someone can give me some insight into how to stop this.

Believe I have solved this one myself. I am running Twilight and that seems to be the problem. I had to disable its overlay, then accept the new permissions for the pop up of the app that was conflicting with it as the result of Marshmallow being installed and then re-enable the Twilight overlay.
