For OTA updates, you don't have to worry about losing your data. You don't have to change kernels either; a kernel will come with the update.

I've downloaded the 4.4.3 OTA for both my Rooted N5 and N7(2013) both running stock 4.4.2. Clicking on "Install" downloads the update and reboots, and then brings up the TWRP home screen. When I click TWRP boot the resulting version number after reboot is still 4.4.2. What am I missing?

Something may not be sticking - not sure what that could be. If there was an error in the process it would have displayed such. If you are comfortable with adb/fastboot you can push the update that way and see if it flashes.
