Is this what I should be seeing ?

That's fine. It is showing the CF-Auto-Root .tar file on your PC's desktop. You are good to go. All the instructions are in the first 3 posts of [SM-G900*] CF-Auto-Root

Define, "Set up"?

You are rooted. You have superuser access. You can, if desired, install a custom recovery and a custom ROM or kernel of your choice or add mods or a framework for modding or root apps from the Play Store.

I just would like to keep the apps that I force stop to not restart.

You could de-bloat your firmware by freezing apps using Titanium Backup + Pro after first making a nandroid backup but if your carrier's signal is rubbish, there's not a lot you can do about it.
