No problem with the loyalty cards. Samsung Pay has a "membership card" section where you can either take a picture of your loyalty card or enter the number manually. CVS and Walgreens even include links to the stores' websites.

I have used Samsung Pay and Google/Android Pay and Samsung Pay is easier but now I'm using my bank (Wells Fargo) Wallet and it is faster than Samsung or Google Pay.
