Samsung S4 shows 13.31gb space used but apps total 3gb and data is zero.

Where has all my space gone and how can I get it back?

As it's a Samsung, also look at the My Files app screen , and also open Used Space.
'All Applications' space includes stock and downloaded apps.
It usually works out right.
