If I flash a custom rom with Rom Manager, after it wipes it and installs the rom, what happens to the apps I currently have on the device? I tried searching but couldn't come up with anything.

You'll lose all your apps. Backup all your apps with titanium backup, flash rom than restore apps with titanium backup.
Technically your apps should start redownloading in the market if you got them from there. To be safe always use titanium or some other back up tool for them though. Be sure to get the premium as it gives you the ability to load all all your apps automatically.
