There are SMS apps in the playstore that will let you do this.I dont think the stock SMS lets you change the bubble colors

You shouldn't use stock SMS app if you want any customizations - there are much better choices like "chomp SMS" and "GO SMS Pro".

But it should be known that Motorola Assist will not work with third-party messaging apps.

I've used Chomp, Go, Handcent, and most recently Textra (same Dev as Chomp). My choice would be Textra: not bloated, customize bubble colors, ... But as ultravisitor said, Assist won't work. I opted for 8sms, which is stock with a few extra functions, and it works with Assist.
