Stuck incoming SMS/MMS

It has happened a few times now. I am using stock messenger/SMS/MMS app with GlowFly as the popup.

They (friends) try to send me a MMS, the GlowFly pops up and says I've received an MMS but will not preview. I dismiss is and go to the app and look and nothing there. I ignore it, but what ever next SMS/MMS comes in, it says I have two unread SMS/MMS, the one that just came in, and the previous one. I read the new one, could be SMS or MMS and I can see it, reply to it and then look for the previous, it's not there. I clear the notification and go about my day. Next time I get a SMS, same thing, says I have 2 unread, the current and the one that is "stuck".

I've deleted the entire message history of that contact, I've even removed the contact from People. Still happens, very frustrating. The one before was a pic message that never came through, always said I had an unread MMS. Wouldn't come through till I was sent a MMS by someone else and all backed up MMS came flooding in.

This time it's a friend of mine who doesn't know how to text and it appears he is forwarding me a hyperlink which is registering as a MMS. Can't get rid of it for the life of me!

I dunno why my new Nexus with 4.2.2 is giving me so many issues with SMS/MMS. I've tried multiple apps (GoSMS, Slider, Handicent etc) went back to the stock messenger app with GoFly.

I've updated and checked all my APN settings and no joy.

It's been over an hour since anyone txt'ed me... so I txt'ed myself with another phone, went thru. BOOM notifications for two SMS again. Read the one I sent, and then the other just puts me right back to the previous convo, an empty txt thread with the sender.

Force Stopped GlowFly, tried again, problem went away. Rebooted phone, GlowFly operational, problem is back. It's GlowFly, for some reason it won't flush the message and keeping it cache'd. Welp, time to go bug them, GlowFly is amazing up until now :(
 
Had the same issue, hope you've solved it by now. The Glowfly developer told me that the problem wasn't with the app but rather with the android OS. The way you can check this is that if you're using dash clock as well, it will also show phantom notifications.

The fix that worked for me was to delete all text messages and then restore them. I used "SMS Restore & Backup" to back up the messages (it doesn't back up images as far as I know) used it to delete all messages, deleted anything it didn't manually, resarted, restored all messages and the notification was gone.

What I think happens to cause this is that you get too many MMS messages at the same time and the OS gets its numbering confused and then reports the wrong number of unread messages. I also had this'd issue occur when I turned off data on my phone but people were sending me MMS messages. After I turned the phone back on I had ~170 messages that wouldn't go away but the fix I described seemed to get rid of it.

Another thing I'm testing out right now is the "SMS Popup" app which works like glow fly but has a delete option for the message which also seems to get rid of the phantom notifications.
