I deal with the same issue. Fix for me is:
Move eligible apps to the SD card
Under Settings>Storage, Tap Cached Data to clear it.
I will be doing a full factory reset when I get Marshmallow. Until then, dealing with micro-storage management.
Don't be deceived though. My wife's iPhone 5S runs our of storage regularly as well due to photos and imessage. Those two things alone take up 4-5 GB of her 16GB capacity. Apple devices are not free from storage constraints. I have to move all her photos off periodically but heaven forbid if I touch her imessages....
The truth in all of this- is 16GB just doesn't cut it anymore for any phone, even one with SD slots. My next phone will be 32GB Nexus 5X, but wish they offered a 64GB variant.
