When I uninstall an app from my Nexus 4/Jelly Bean, are all traces of the app removed? Or do remnants of the app still stay on the phone?

Some apps might leave some data. Thats why I always clear data then uninstall

Always take a peak at your internal storage to see if a folder/directory was created for an app.. Sometimes they store stuff there or use it in some way...

it depends. if an app try to create a folder outside of the app's data folder then those externally created data/folder wont be gone.
an example is the sdcard. folder created there wont be deleted. most app will delete all traces from your phone

This. The system deletes the data/data/ folder created by the app by default.
You can force the system to not delete it with the -k switch
Code:
adb uninstall -k name_of.apk
