Unlinked contacts come back after reboot

I've been having some issues with my new A3.

I know how to unlink contacts, and went through each contact last night, manually removing duplicates (most were down as google, two devices and what's app). I only want certain people on what'sapp and no email contacts in my phone. I already have the display list customised but it's not behaving...I still see google contacts, etc.

So I did this manually, and this morning when I turned my phone on, every contact was back with google and what's app.

How can I avoid this? I do not want to leave my phone on every night.

You can set which contacts you see in the Contacts app settings.
