While charging my oneplus 5 it just get struck in 99% and it taking more time to get into 100%

That last percentage is sometimes lengthy, though I don't know whether it's normal on that phone. I'll move the thread to where other members will.
 
It is normal on this and every phone which has some form of quick charge technology.

The phone is charged at very high power levels when it's low, but the higher the charge level gets the more the power is ramped down. The last 4% probably takes nearly as long as the first 30%.

It may be a little annoying, but it's done to prevent the battery from catching fire or exploding.
 
It could just be an error in charge capacity measurement/calculation. % is kind of an arbitrary unit of charge, isn't it?

Indeed, I think it is.
100% of what exactly, a cautious safe limit I assume.
In theory a battery could be charged further I expect, but a limit is enforced and I expect to not push it is charged at a very low rate when approached.
