I'm having an issue where any time I'm using the pop out window feature so I can browse othe apps while watching YouTube (or Twitch for that matter) the window always appears in the bottom right of my screen where my 'back' and 'home' button are and it's layered under them.

Anytime I try and move it from that spot and try to slide it up, it acts as though I'm trying to remove it and disappears. It will then reappear later when I slide to different apps and screens.

The phone is a Samsung Galaxy S 10e. Does anyone know how I can fix this?

Welcome to Android Central! On my Pixel 3 XL, when I start to drag the PiP window, a little X in a circle shows up at the bottom center of the screen. If I drag the window anywhere near that X, it goes away. So when you drag the window, make sure you drag it straight up to avoid that X, and see if that works better.

Whenever I try to drag it up it just slingshots back down the X and disappears

Welcome to Android Central! Try clearing the app cache/data for YouTube in the Settings>Apps menu.
