Shooting 3d video causing some refocusing issues

This past weekend I was shotting some 3d videos on my vacation and i noticed alot of refocusing issues, where the camera would try to auto focus its self and keep focusing the whole time especially when there was a object up close, like if it was trying to focus on the up close object but at the same time try to keep focus on the background far away stuff going on.. is this normal? anyone else experience the camera trying to keep focusing itself

just curious what the little square box is there for while shooting video.. if you put finger in sceen its like the focusing box anyone else experiment with this
