I'm using the stock Samsung messages app. It's in my bottom tray. It used to (I think) show a unread message number but now it doesnt.. is this normal? Where can you change this?

Mine does. I'm stock TouchWiz now, but when I use Nova it only keeps count if u also install Tesla

Yes it should show an unread count using stock messaging and TouchWiz

Is there a setting somewhere?

My messages pop up on screen. Does that make them "read"?

I have pop-ups disabled and I still get a message on the notification screen of how many messages are unread. Go into Messages > Settings an make sure notifications are enabled. This is the only thing I know to check.

I have notification on in messages settings. I'm going to turn off having them pop up

Pop ups does not make them read. Mine pop up but do not display the text, only who its from. I have to open it for it to show as read.

As long as pop up display is on, but message preview is off, you should still be getting the unread count on your messages icon.
