Messaging notifications not clearing when read

Just recently i have noticed that my messaging notifications (sms, mms) aren't going away once i read them, i actually have to swipe them off the screen.

I have already tried clearing the cache and data for the messaging app

I also use lightflow but i have been using it the whole time and can't seem to find an setting to change to fix.

It's lightflow. It also made every notification icon into a star. It says that Samsung has changed how notifications and the led are used and they had to make a work around but it still has quirks. Notifications work normally after uninstalling lightflow.

Light manager has the same issue if the 5.1 work around option is checked.
Without that option it can't control the LED for system apps.

Hi, I have the same problem on my nexus 5 (purenexus 6.0.1 rom). 90% of the time my notifications (whatsapp, SMS, Gmail etc.) don't go away when read, I have to swipe them.. I use light flow but never had problems before marshmallow.. How can I solve this?

started with the MM update for me. some will go away, some need to be swiped. very annoying
