Welcome to Android Central! Are you talking about folders on your homescreen or in the App Drawer? Are the apps that you put in the folders also showing up on other homescreen pages, or App Drawer pages? Remember, the homescreen is what shows up when you press the Home button, and is like the Windows desktop--you can keep it blank if you'd like, or you can place shortcuts to your favorite apps there. If there are shortcuts on the homescreen that you don't want, long press them and remove them. This doesn't uninstall the apps--it only removes the shortcuts.

The App Drawer is like the All Apps list in Windows, and shows you every app you installed.

Hopefully this guide will be helpful for you, although it's based more on the "vanilla" Android of Nexus devices rather than the modified TouchWiz interface of Samsung: http://forums.androidcentral.com/general-help-how/399060-guide-getting-started-android-2014-a.html
