I understand that performing a battery pull can help clear somewhere issues that may have clogged a phone. Here's my stupid question for the day - Do pull the battery with the phone on or off??

That only helps on iphones.

[EDIT] But on a more serious tone, you probably should NOT pull the battery off the phone while it is on. Same for any electronic device. You could corrupt data, or some more serious damage.
Apart from that, I don't know what pulling the battery off could help...

[EDIT 2] Doing a bit of research: (1) of course, you might need to do a battery pull if the phone seems hanged on some task for a while and nothing responds. But that's an emergency scenario, and (2) it seems blackberrys needed battery pulls because the phones didn't turn off completely through the off button; I'm not aware that Android requires the same.
