IMAP Inbox Doesn't Correctly

I have a Galaxy S4 using the stock email app. I have IMAP working correctly, but several times a day, my inbox does not display what is on the server. The inbox is old info (as in messages have already been moved to other folders). I try manually sync'ing and that doesn't seem to fix the issue. It resolves itself after a while, but it's annoying. I get a few hundred messages a day from server log reports, and I have them filtered on my desktop (which is always on) to other folders, yet they clog my inbox on the phone. I can look on my desktop and laptop and see they are not there, but on my phone they persist in the inbox for 30? 45? mins. Am I the only one with this problem? Does pressing the refresh button in the mail app actually do anything?
